I emptied my trash bin to get rid of all deleted pages and modules. The next thing to happen is that when I click the edit pencil (at any page), an error 500 occurs; An entry with the same key already exists. is returned.

DNN 9.0.0 had a lot of issues, so first thing I would try is to upgrade, at least to 9.1.1 in a first step and see if the issue is still there. But anyway, you should upgrade to the latest version following the suggested upgrade path.
