If you're absolutely certain that those values were present prior to upgrading, I'd suggest starting the upgrade over again after restoring your backup. Also, be sure to unblock the file.
If it happens again, this might be something where you may want to do an audit on your DNN website to be sure no core code was changed, including the database schema. It's possible that this might be something getting in the way.
A quick way to get an idea about this is to use the Security Center feature in the persona bar to look at the file system, but this is not a 100% guarantee that there are no core code changes in the file system, but especially the database.
