Hi, 
I use a email validation for user registration. But the alert for the unverified user it appears at the end of the menu which distupt it.
How I can choose where this message to be displayed in the template? It should be a certain pane?

The message is always display above the module.
If it display somewhere else, there's a problem with your skin, an element perhaps missing an end tag.
But you can modify the CSS and style up the message position.
