I have odd broken links reported in web tools from time to time. 

I was told the are generated by DNN Client Resource Manager as a feature of Composite Files and It would be best to post this over at DNN Community website for further assistance. 

How can I resolve these? Here are the the most common URLs with the issue.

If you don't need to use composite files, then it can be disabled via SETTINGS > Servers > Server Settings > Performance. Often when using a CDN (e.g., Cloudflare), it is best to disable this feature, as those tools do a much better job of managing resources.

If you do need them this feature, then perhaps you just need to "Increment Version" to resolve the issue (which is a bit unclear to me honestly, as I've never seen these reported as "broken links").

1. I have not setup a CDN. Perhaps my webhost has one in place. I will look into that later.
2. This issue has persisted through "Increment Version" advances. Will advance anyway right now.
3. I have turned off "Enable Composite Files".
Here is the broken link report from third party provider. I have expanded the first few, the others are summary only. I note they are all images that are appear to be missing.:

Any suggestions on how to resolve.?

It appears to me all these files listed above actually don't exist (or aren't being served properly by IIS).

In performing a quick review of the site, I also see there is an issue with the site LOGO file (which shows broken in the browser visually, yet is accessible via https://integrationprofessionals.com//Portals/0/Images/logo.png?ver=S1ZuKXewXPbPvlifixKJ7Q%3d%3d - so, something appears to be going on with caching or something else).

This sounds like a server configuration issue (and/or permissions).

Google and Bing webcrawlers and thrid party broken link check are both picking up these locations listed above.
I have cleared cache at Settings > SEO > Sitemap. Other settings on that panel are:

Sitemap url: https://integrationprofes...als.com/SiteMap.aspx

Days to cache sitemap: 1 day
Exclude URLs wit priority lower than 0.1
Minimum Priority for PAges: 0.4
Include Hidden Pages: Of
Use Page level Priorities: Off
Sitemap Providers: coreSitemapProvider, Enabled, Priority=None.

How can I remove those URLs from DNN?

I have encountered this before with seemingly different issues and symptoms. I do not know where to begin.

I assume you mean configurations and/or permissions on the web server, not within the DNN implementation.

Is there a specific document or guidance you can point me towards for the required configuration and/or permissions?

I would like to review it and provide it to the DNN host, Managed.com.

In the browser network tab it shows "403 - Forbidden" for the logo. But like David said opening just the logo in another tab works fine. Something is refusing the asp.net anonymous user somehow. I would probably compare the web config file with a clean copy of the same version of DNN and try to spot any differences related to authentication in there.

Here is a link that describes the permissions for you.  On newer servers, you'll want to be sure to pay attention to the differences between IUSR and IIS_IUSRS.

Here is what has been tried so far.
ran permissions fix via an in house software, which sets the appropriate permissions for IIS and the actual application pool user
- ran a Plesk supplied permissions fix that is granular and touches every file in your webhosting space
- ran an in place upgrade of 9.13.2
- upgraded from 9.13.2 to 9.13.3
- multiple application pool recycles
- ran an iisreset to force the site to recompile
- took a Plesk backup, deleted the entire subscription, recreated the Plesk subscription, and restored the backup
- took the same backup as above and brought it over to a slightly newer, less cluttered server and restored the backup there
- compared the web.*onfig file from your site against that of a brand new DNN 9.13.3 installation, nothing significant noted
- compared logged in vs. logged out vs. incognito mode on all versions of the site on both servers
- if the site is visited for the first time, it will throw 403 errors on the initial visit, nothing is logged with the exception of the 403's in the developer tools and the 403's go away upon refreshing
- if Chrome's developer tools are present and active 403 errors will be thrown when you empty cache and do a hard reload, refreshing does NOT resolve 403's and nothing is logged
- after site has been visited for the first time, 403 errors cease when not in incognito mode
- even when 403 errors are present if you inspect one of the files individually via dev tools that threw the 403 initially, the file is served without issue
- 403's seem to return randomly but usually go away upon refresh
- checked all DNN logs and event logs for potential issues, nothing out of the ordinary being logged
- checked Windows logs, nothing noteworthy
- changed the caching from moderate to heavy and back
- cleared DNN cache multiple times
